You could make an argument that MS has this sort of relationship with Bethesda. Morrowind, being the first of the modern era Elder Scrolls game, released only on Windows on Xbox. Oblivion was only released on PS3 a year after xbox. MS treated these games as system sellers and somewhat like 3rd party flagship titles.
Not saying this is in parity with PS and Squares, or Nintendo and Hals relationship. But there is something there. Playstation doesn't really share history with Bungie but they went ahead and snapped them up.
And in terms of Atlus, the companies always made weird a$$ moves in regards to exclusivity. They don't seem to have much interest in developing for multiple platforms at one time.
