To answer the question up front, yes I have tried changing the rest mode power setting.
I purchased an external SSD to free up some extra space and speed up some slower loading games, unfortunately every time I put the PS4 (slim model) into rest mode, I get an error message when I wake it up saying the drive wasn't disconnected properly. I tested the USB ports, it kills power to the USBs about 30 seconds after I put it in Rest Mode. It does the same thing when it is set to off, 3 hours, or always on. The USBs work perfectly fine when the system is on, so I'm not sure what is going on. Any suggestions on possible fixes would be appreciated.
