Marvel's Avengers Game: How to Get Fragments
You'll be able to get Fragments from White Resource Crates, which can be found in every mission and open area you deploy to from the Chimera Helicarrier. Just look out for the huge boxes that litter the corners of environments and in hard to reach places and destroy them to pick up the Fragments. Generally, each crate contains roughly two Fragments and are stored in bunches of two or four.
In terms of actually using Fragments, vendors will take them in exchange for specific items. Vendors on the Chimera Helicarrier, in particular, will happily take them. You'll find them towards the back of the ship, in the room next to the hangar housing jets and cars.
