Regardless of your Starting Class, once they're part of your inventory, Great Runes must be activated at Divine Towers. They are generally located quite near to the location the boss you got them from was situated in. For example, in the case of the Great Rune picked up from Godrick the Grafted, you'll want to head east along the castle wall to the Divine Tower of Limgrave. Head to the top once you're there and interact with the altar. This will activate the Great Rune for you. However, there's still one more step before activation.

You can equip Great Runes at Sites of Grace. Interact with one and select the Great Runes option. From there, you slot one into place. Their usage is now governed by using an item called a Rune Arc. These are rare drops, bought from vendors for 4,000 Runes, or picked up off the corpses of rats. When you use one, the Great Rune you have equipped will be active until you die next. You'll have to use another Rune Arc to get those abilities back a second time.
