Hopefully I've spotted all the ones I would have picked that are already mentioned and nothing is repeated below:
GlaDOS (Portal 1/2): For me this psychotic AI was the driving force in making me want to progress to find out what was happening with this character next.
Mordin (Mass Effect 2): The game is full of strong characters, but this guy was probably the one I got most attached to and Bioware knew it going on ME3.
Alyx Vance (Half Life 2): At a time when a strong female character meant the over sexualised Lara Croft, it was a breath of fresh air to actually have a female character who acted a lot like a real person. It was always enjoyable when she joined you during the story.
Aeris/Aerith (Final Fantast VII): Aeris for me, she is well built up as the probable romantic interest in the game and anyone who didn't feel anything at THAT scene has no soul. Any character who can elicit an emotional response deserves to be considered as a great character.
Yosuke Hanamura (Persona 4 (Golden))
Sam and Max (Sam and Max)
Tiny Tina (Borderlands 2/Pre-sequel)
I also noticed no one had said Geralt from the Witcher games, not my pick, but surprised he's not been mentioned given the popularity of the third game.
@kyleforrester87 Man I heard that Wigsplitter1987 is a pretty out there character. Someone told me he threw a grenade, killed 50 players and THEN it exploded.

Back on topic and I personally thought Roman was a great character in gta 4. Nico was okay, but Roman was the games best character imo.

I'm trying to think of characters that haven't been mentioned, forgive me if these have already been said:
1. Amaterasu or Issun from Okami, that game was just so cool and the characters were a massive part of it, plus with the upcoming reissue they'll have featured on three different PS systems.
2. The Prince from Katamari Damacy, or in fact any of the cousins.
3. As much as I love Snake, if I could only pick one MGS character it would have to be Psycho Mantis, that fight is the first thing that comes to mind when I think about the PS1, just iconic. (it would be interesting to see how Raiden would do though, there can't be many Playstation characters whose story arc went from universally hated to universally tolerated in such a chop-happy way)
4. A worm from Worms.
5. Silent Hill's Harry Mason, hopeless everyman-turned-hero with a drainpipe, an inspiration to us all.
6. Voldo from Soul Edge/Calibur - take it from me, the blind, bald, scissor-wielding S&M bondage madman is a tricky look to pull off, but he does it with style.
7. And finally the guy from Vanquish, did he have a name?
